It hurts me to say this, but I didn't like the story as much the second time around.
The first half of the book is an almost-exact copy of what happens in the first game, but, amazingly, the game actually feels like it has more to offer than the book does. Altair's story could've easily been split into a duology, like Ezio's trilogy. Once I got past the game-oriented half of the story, the next half just plows through some sixty years, skipping ten years here, twenty years there. It didn't flow well, and I found it difficult to stay with the story.
Also, how many times can one person be betrayed? I know it's just following the plot of the game, but still. If Altair was as intelligent as he thought he was, he should've seen some of this stuff coming.
